The server Admin adds the public key to the SFTP server database so it is sent to your client when you login. Any command you run within that same shell will use the 1Password SSH agent. In order for you to log in as root with FileZilla (or any other SFTP tool), you need to setup SSH key authentication. Using SSH keys is more secure than using a password, with either SFTP (secure FTP, the data is encrypted) or the terminal. Root access with password is disabled by default on Ubuntu.
